Filipino is seperated from Indonesians because Filipinos have a different set of reference points which include the Native American and European that has been localized to account for the option to see nearest Geographic Origin in 23andme. It's the same case as the European Ethnic groups, All Caucasians and Europeans originate from the Caucasus region in Russia but the Europeans have seperate reference points.

@dyno Yes. Mexicans came to the Philippines during Spanish times, Mexicans are half Native American, Mexican ancestry is even more widespread to the East of the Philippines, in Guam, among Chammoros.

@selurong Malaysians and Indonesians have more austroasiatics influence in their DNA compared to Filipinos. So in a way filipinos are generally more pure than Malays and Indonesians.
